Upgrading Admin V2 to V3

I am about to upgrade a large site with many permission groups etc from V2 to V3 . I thought this would be a painless process but I am now worried that it will involve removing all the V2 settings and starting from scratch. Is this the case? If so how can I save my permission groups information so I can manually add them to the v3 admin.
